内大核亚门(学名:Intramacronucleata)是纤毛虫的一个亚门级的分类单元。该群体的特征在于细胞二元分裂期间完成分裂大核( macronucleus)的方式。在这个亚门的纤毛虫中,大核的分裂是透过在大核本身内部组装的微管的作用来实现的。这与后纤毛亚门( Postciliodesmatophora)的异毛纲纤毛虫形成对比,其中大核的分裂依赖于大核包膜外部形成的微管。
